Try putting one new and one old pad in, then switch them, this will let u know whether the caliper needs chapped over on the slide or whether or not the piston is fully back, also try opening the bleeder which sometimes gives u that xtra few mil u need.(if its the piston)Good luk!

One other thing you might check is if the new pads have some sort of shims on their backs which can be removed. If so, you could take them off, and see if that gives you the clearance you need.
Besides what everybody else has stated, assuming you did not remove the torque plate or caliper bracket, make sure the slides on the caliper is not causing you not to be able to reinstall the caliper; pulling them back enough and caliper should slide in assuming the piston has been compressed all the way.
Are you using aftermarket pads?. Try pushing the caliper in harder, after time it becomes quite hard to push calpers fully back.

good luck!
Make sure the piston is pushed all the way in, check that you have the correct pads... mistakes happen.
